I'd say the Theros gods are better than the Amonkhet gods as a whole, but the Scarab God is the best overall in EDH. He fits so perfectly into a UB zombie tribal that it's disgusting
Speaking of EDH, Purphoros is the best god from Theros, period.
He basically goes in every token deck that plays red.
As for Amonkhet, the best one is by far the Locust God.
I don't know if he's the most played, but he surely is the most competitive.

Locust God-  1,224 decks as the commander, in the 99 of 2,773 decks.
Scorpion God- 470 decks as the commander, in the 99 of 683 decks.

We can probably start rating these gods as a whole. Let's do stuff we can back up with numbers, before we get into opinion based judgments like which is the most competitive/the most fun. Here's the top 3 for each (in order).

Most decks as commander:
Phenax, God of Deception
Kruphix, God of Horizons
Xenagos, God of Revels

Most decks as 99:
Purphoros, God of the Forge
Erebos, God of the Dead
Thassa, God of the Sea

Most decks as commander per month since release (decks per month):
The Scarab God (73.29)
The Locust God (70.88)
Kruphix, God of Horizons (32.95)

Most decks as 99 per month since release (decks per month):
Purphoros, God of the Forge (318.27)
Erebos, God of the Dead (266.08)
Thassa, God of the Sea (260.84)

For cEDH decks, there are 3 that can make it; Keranos, God of Storms, Kruphix, God of Horizons, and The Locust God. It's hard to argue which is best, because they play differently. Keranos is a mass everything destruction stax deck, Kruphix is control/combo, and The Locust God is token combo (with wheel effects).

As for most fun, I've really enjoyed The Scarab God. You really need to pay attention to what's in everyone's graveyards, and you can do some weird tricks to get out of bad situations. The problem is the deck requires too much setup for cEDH.

As for my experience playing with them I have Purphoros as a Commanader while Athreos, Erebos, Iroas, Thassa, The Scarab God, and Xenagos are all in decks as well as Purphoros being in a deck. Kruphix keeps moving in and out of one deck that I just can't make my mind up on him in. Heliod I've tried in a few decks and I've just never been happy with.

My favorite of them personally is The Scarab God because he fits so much of how I like to play.

The Scarab God is a decent hybrid stax/combo deck, but I do think any of the gods would deserve more than high power anyways.
Nils is the God I worship

My son has a Keranos deck that's pretty solid.

I've always wanted to build The Scoprion Deck but there's so many decks I wanna build first, it's just keeps falling by the wayside.
